You can:

select the 2 objects align them on the axis you want to adjust select the right alignment select Options type in an offset to the amount you would like to move the part in by you can now click on the subtract object and select the internal part you want to remove

You can hold down the shift key to more in bigger increments or the control key to move in littler increments.

In MatterControl you can add a 'Set Temperature' object and place it at the height you want the temperature to change.

You can find it in 'Design Apps'/'Calibration Parts'

You can then move it to the height you want to change the temp and set the temp on the right

@mavin adding a solid layer at the bottom will greatly improve adhesion, especially when printing higher temperature plastics like ABS and Nylon.
