Non-existent geometry added

The object should just be a helical gear with a hexagon through it, yet it will randomly place these 'shelves'. Changing the layer height changes the size placement and number of unwanted paths, but it does not get rid of them. Also some layers of the outside of the gear have paths that come out from the gear, as opposed to returning through the inside shape. Any ideas why these things happen? I'd be grateful for any assistance.
