Print Height Not matching G-Code with supports

Hi, I'm a little confused.
Whenever I add supports to my print, starting on the 2nd layer, some of the lines matches the height of +2 layers.
For instance, at layer no 2, with 0.25 layer height
First layer: 0.4 (all lines)
Second layer: 0.65 for most lines then 1.15
Third layer: 0.90, obviously clashing with previous layers.

Why is that? How to fix it?
