Entering Stop commands or pause commands

Is there a way to enter Stop or Pause commands in the code so that you can change out filament colors or types?

Yes
When you click on print expand the "advanced" section there is a "Layer to stop" Section you can specify layers to stop separated by a semi colon. At least it used to. I have not done it in a while.
